Have ideas or already written new modules for CellProfiler 1.0?

Segmentation of nuclei

Postby Micael » Tue Mar 02, 2010 5:01 am

Hi

A classical sign for cells undergoing apoptosis is the segmentation of the nuclei and also condensation of DNA. I looked at different analysis software and could find a good tool to measure the segmentation of cells. Do you have any plans to generate such a tool? Or is this already possible to measure using the current version?

Thanks

Hi Micael,

We have not explicitly segmented nuclei with the intent to identify apoptosis. However, we have used our machine-learning tool (which is part of CellProfiler Analyst) for this sort of identification. Have a look at this paper:

Tsui M, Xie T, Orth JD, Carpenter AE, Rudnicki S, Kim S, Shamu CE, Mitchison TJ. An intermittent live cell imaging screen for siRNA enhancers and suppressors of a kinesin-5 inhibitor. PLoS One. 2009 Oct 5;4(10):e7339.

This paper used our software to quantify mitotic arrest (followed by apoptosis) by measuring a wide range of morphological, intensity and textural quantities and then trained a classifier to tell the difference between the various phenotypes. If this is what you are interested in, give it a try.
